Abstract:
Understanding protein dynamics is a key step to deciphering the functional mechanisms of proteins. Molecular dynamics (MD) simulations and normal mode analysis (NMA) are two methods for studying protein dynamics. Yet despite the increasing computer power and computation resources, MD and NMA have strong limitations. Coarse-grained elastic network models, due to their simplicity, are thus widely used to study protein motions. Some of these models are GNM, ANM, STeM, etc. However, many coarse-grained models have a major drawback - lack of accuracy. In this talk, we will give an overview of some of these protein models, and show a simple"first-principle based" method for deriving protein models. Such models are not only easy to use, but also maintain a significantly higher accuracy than other models. An additional advantage of this first-principle based derivation of protein models is that it reveals what factors make a good model.
